Hey, I’ve tried to figure this out but my brain hurts.
I’ve slaved the MC to my digitakt via clock only, all I want to do is to be able to mute individual tracks on the cycles via midi from the Digitakt.
I’ve kinda worked out how to connect each of the MCs tracks to the midi tracks on the digitakt but can’t get them to mute?

Quick look into the manual: Mute Track is Midi CC 94. So setup a Midi CC per Midi Channel in the DT accordingly.
In the digitakt menu, under I believe port settings, I think that you can set the mute destination to external and then set it up so that you can just use mute modes directed to the destination of choice. This works with digitone from digitakt, never tried with model cycles.
Meaning you access mute mode and treat the midi mute track as though it’s a digitakt track. This works if you’re sequencing from the digitakt, but I believe you can use it arbitrarily to control midi mutes if you’ve set up your midi connection between the 2 devices correctly.
Try pages 69 and 70 in the user manual and see if that gets you there, nothing to say that you can’t do it by CC as was suggested, however setting the mute destination might be an easier approach regarding the interface.

So, I think I did a combination of both of these suggestions, I changed the mute destination to ext and int, set the param output to CC in port config, then set each channel from track A to F accordingly to each chanel 1-6 and it bloody worked perfectly, I can now independently mute the 8 tracks on the DT, and the 6 tracks of the MC directly from the DT which makes creating so much more versatile.
